The most comprehensive approach is to back up the entire hard drive, and to do so on a regular basis. Fortunately, the Mac OS X Time Machine feature provides a backup solution that is both simple and thorough. All that's required is a backup drive, and there are a wide variety of inexpensive USB or Thunderbolt external hard drives available to choose from today.
